We are currently a few iderations behind on the firmware update on our SA4000 box. Does anyone know if updating the firmware has an affect on network connect and hostchecker on the client machine?

Definitely. Make sure you deploy the Juniper Installer Service Setup from the new OS to your clients a month before you actually upgrade.
If you don't you will have to upgrade all of your clients as soon as you upgrade.
