I am very curious if going to 7.1 resolved this problem for you.
We had this exact issue post upgrade from 6.5 to 7.1 and found it was related to roaming profiles overwritting the upgraded host checker files when the user retured to the office and received their roaming profile.
KB21428 - Juniper files are missing when roaming profiles are used
