I work is a giant orginization that controls the LAN connection settings in IE with group policies. The policy sets the proxy setting to use an auto script and also sets the proxy server manually. The auto script is used to manage exceptions and most of the time returns the same proxy as the manually set proxy server.
Now problem is that the proxy server url uses DNS round robin load balancing. This causes NC to fail to connect when different proxy server IP are returned by the DNS server. I had hoped to get an execption in the PAC file to always point the NC client through the same proxy server, therefore bypassing the round robin. But I came to find out that NC when given the option between the static proxy or the auto script proxy it will always pic the static proxy setting, therefore bypassing my exception. IE will use the auto script first and NC will use the static proxy over the autoscript.
Does anyone know of a way to configure the NC change the priority to use the autoscript over the static proxy? Or to set the proxy for NC and not even use the IE settings?
I have zero control of the GPO ore the IVE. I'm just a user trying to get this to work without manually changing my proxy settings everytime I have to use VPN.

On the resource policy for NC in the Admin console, you can set "Proxy Server Settings":
In your case I would use either preserve client-side settings or manual configuration.

No, this change has to be made by the IVE administrator.
You can't make NC not use the information from IE; but as cbarcellos pointed out, the best option it sounds like in your environment may be to use the one to not modify the proxy settings that is found in 6.5
